To fix this issue D is "day in year"; not "day in month" what you actually need, so d.
Y is "week years"; i guess you meant y for normal year
    DateFormat outputFormat = new SimpleDateFormat("yyy-MM-dd HH:mm:ss");
    DateFormat inputFormat = new SimpleDateFormat("dd MMM yyyy HH:mm:ss", Locale.US);

may help you . Firstly, you need to be aware that UTC isn't a format, it's a time zone, effectively. So "converting from ISO8601 to UTC" doesn't really make sense as a concept.
However, here's a sample program using Joda Time which parses the text into a DateTime and then formats it. I've guessed at a format you may want to use - you haven't really provided enough information about what you're trying to do to say more than that. You may also want to consider time zones... do you want to display the local time at the specified instant? If so, you'll need to work out the user's time zone and convert appropriately.

        DateTimeFormatter parser = ISODateTimeFormat.dateTime();

Hope this helps You do not need to use substring at all since your format doesn't hold that info.
SimpleDateFormat format = new SimpleDateFormat("yyyy-MM-dd HH:mm:ss");
String fechaStr = "2013-10-10 10:49:29.10000";  
Date fechaNueva = format.parse(fechaStr);

System.out.println(format.format(fechaNueva)); // Prints 2013-10-10 10:49:29

help you fix your problem If you want to obtain the exact date you need the apropriate number of milisecond digits (you just used 1 - S).
With 6 digits for miliseconds:
new SimpleDateFormat("yyyy-MM-dd HH:mm:ss.SSSSSS").format(date);
2015-05-18 12:17:56.000501
SimpleDateFormat sdf =  new SimpleDateFormat("yyyy-MM-dd HH:mm:ss.SSSSSS");
Date date1 = sdf.parse("2015-05-07 10:12:14.000243");
sdf.format(date1);
