fixed the issue. Will look into that further This is actually covered in the unit tests if not clear from the documentation itself:
class Post(Document):
    title = StringField()
    comments = SortedListField(EmbeddedDocumentField(Comment)
                               ordering="upvotes", reverse=True)
    post_date = DateTimeField()

Is it possible to update a property of an embedded document in an embedded document (each in arrays)?

I hope this helps you . Usually to update fields in nested arrays you can use $ operator. http://docs.mongodb.org/manual/reference/operator/update/positional/
However, since it can be used only once, you cannot update array elements nested inside the neasted array.
update({...}, { $set: {"Tasks.0.Custom.$.value": "MyVal"}})

state_obj = State.objects.get(name="Alaska")
province_obj = state_obj.provinces({"name": "Juneau"})
for city in province_obj.cities:
    if city.name == "Test_City" and city.population == 10000:
        province_obj.cities.remove(city)

How can I turn a mongoid document into JSON stripping out embedded document ids, but keeping the main document id?

seems to work fine Keep in mind that to_json is actually two steps here:
Call as_json to get a Hash. Convert that Hash to a string of JSON.
mydoc.as_json(:except => :_id).merge('_id' => mydoc.id).to_json
