this will help This is a strange need, and I don't see how to solve it the way the problem is posed.
However it seems that, if an absolute position is needed, it should be relevant (and so useful) only against the containerGraph, but clearly not for each one among others.
$('body').click(function() {
  $('#elem2').remove();
  $('#sub-container').append('<div  class="paramElement column1" id="elem4">fourth</div>');
});
#containerGraph {
    position: relative;
    width: 700px;
    height: 400px;
    border: 1px solid black;
    overflow:scroll;
}

/* set the position attribute for all div elements inside the mainContainer*/
#containerGraph > div {
    position: absolute;
}

.paramElement {
    width: 200px;
    max-height: 90px;
    border-radius: 18px;
    text-align: center;
    background-color: #e6e6e6;
    color: #4d4d4d;
    font-family: Verdana, Helvetica, sans-serif;
    padding-bottom:5px;
    font-size: small;
}

.column1{
margin-left:10px;
margin-bottom: 10px;
}
/*
#elem2{
 margin-top : 40px;
}

#elem3{
 margin-top : 117px;
}
*/
<script src="https://ajax.googleapis.com/ajax/libs/jquery/2.1.1/jquery.min.js"></script>
Click anywhere to change
<hr />
<div id="containerGraph" class="relative">
<div id="sub-container">
  <div class="paramElement column1" id="elem1">
    first
  </div>

  <div class="paramElement column1" id="elem2">
    second with very large text text text text text text text text text text text text text
  </div>

   <div class="paramElement column1" id="elem3">
    third
  </div>
</div>

</div>

VS2008 Not Automatically Creating Style Class For Absolute-Positioned Elements

should help you out Solved this by enabling the "Style Application" toolbar, changing the mode to Manual, and setting the Target Rule to (New Auto Class). This is the desired behavior described in the question, and I think it was probably the default behavior. No idea why it stopped working, except maybe I broke it when poking around in all the menus.

fixed the issue. Will look into that further jsFiddle example
html:
<div id="header">
    The header
</div>
<div id="contents">
    <div class="sidebar">
        <ul>
            <li><a href="">Link 1</a></li>
            <li><a href="">Link 2</a></li>
            <li><a href="">Link 3</a></li>
            <li><a href="">Link 4</a></li>
            <li><a href="">Link 5</a></li>
        </ul>
    </div>
    <div class="body">
        <p>Some content</p>
    </div>
    <div class="clear"></div>
</div>
<div id="footer">
   The footer
</div>
#header {
    border: 1px solid red;
    padding: 10px;
    font-size: 20px;
}

#contents .sidebar {
    width: 120px;
    float: left;
    background-color: gray;
}

#contents .body {
    margin-left: 120px;
    border: 1px solid green;
}

#footer {
    border: 1px solid red;
    padding: 10px;
    font-size: 20px;
}

.clear { clear: both; }

The javascript positioned elements fall out of place before the javascript is executed

I wish this help you I would seriously reconsider attempting to do all your positioning with CSS if possible.
In the meantime, perhaps something like:
<body>
    <script>
        $("body").hide(); // first thing to happen in the body of your html
    </script>
</body>
$(function(){ //equivalent to $(window).load(function...
    $("body").show();
    //...
});
