To fix the issue you can do I don't think it will be easy to clean up your current set-up, unless your history is reasonably short, but I would suggest this:
Set up a Master repository which has remotes set up for each of the other places that your code comes from -- the mainline kernel, patches, ...

it should still fix some issue I am attempting to install multiple patches and this is a small bit of the code, there are 259 patches to install, I have created for the bat file. Before taking it down to our ATM and trying it. Will this work? , Use this style of command so that they execute sequentially.

around this issue This can be caused by patch SUPEE-6285. This patch changes the default return value of Mage_Adminhtml_Controller_Action::_isAllowed() from true to Mage::getSingleton('admin/session')->isAllowed('admin'). This can restrict permission to modules for restricted admin accounts.
You can solve this by adding following function to the admin controller of your module:
protected function _isAllowed()
{
    return true;
}
